After reinstalling my XT600 3AJ engine and turning it over, the black ground wire from the R/R started smoking.

I have some questions
1) Why is this wire not on the diagram? https://i.imgur.com/LvRfrZF.jpg
2) What's the exact purpose of this wire? How can a ground wire become hot? Is the R/R dumping unused current through this?
3) Can I run a wire directly from the ground bolt on the R/R to negative terminal on the battery?
Finally, might be related or not:
4) Can I turn over the bike with coils disconnected? Is this why the R/R got overloaded?

I really hope nothing got fried. Never expected the starter to turn so fast without that main ground.
