The 1996 tdm850 should still use a vacuum fuel pump like the mk1 tdm, they didn't go electric fuel pump till 1999, as said you will need the ignition box from the mk2 due to the crank throw change.
I have the manuals and wiring diagram for the tdm if it helps as I have a mk2a tdm as well as xt600e.

To get the studs out tig weld a nut over the top and allow to cool, then heat the head to expand the ali and undo.
If you can drill the stud and weld the hole up before putting a nut over it tends to pull the thread in as it cools and solidifies and loosen it, we do it often with tapered plugs in ...

Maybe worth connecting the tank outlet to a catch tank for a while to see if it blows anything out, an old plastic milk bottle would do the job, if it doesn't blow anything out in 100 miles take it off and blank it.
